If your machine can't run amd64, $ISDIR won't be set to amd64.
It will pick up the 32 version.

Error 16 could indeed mean the filesystem is corrupted.  I remember Ethan
got into this state once, but we didn't figure out why the filesystem 
got bad.
Please feel free to reinstall.
