No, it won't, actually.
In order for the keys to be remapped each time you start X, you have to
have some mechanism for ensuring that xmodmap is re-run each time.
Since I start X with startx from the command line, then I have the
following line in my .xinitrc file
xmodmap ${HOME}/.xmodmaprc
where the .xmodmaprc file has the remappings that I want.
I'm afraid I can't remember how this needs to be set up when you have a
graphical login (and thus X starts on bootup rather than when you tell
it to).
