You might want to look at something like pdftops from the Xpdf/Poppler tool set 
which can generate separated Postscript (or a limited set of separations).  The 
problem is complex (especially for vector separations) which is why not too 
many do it...

There are commercial server-side solutions for doing it, including Adobe's 
LiveCycle Output Server among others.  You can also try Ghostscript - it 
probably does it as well - or Pstill (another excellent product).
