I work as part of a reasonable sized research group at the University of Glasgow. We do all sorts of work based around vision and 3d reconstruction for medical/scientific/cg animation purposes. Most of our recent tools for visualizing our results have been developed using Java3D.
For us the benefit is not in web integration or cross-platform compatibility but is simply a matter of usability. Java3D provides a very functional and easy to use API which requires only a little knowledge to enable us to start building tools for visualizing data. The effort required to build these tools is also significantly reduced using java3D. For the future? Well the current API meets most of our needs so I imagine we'll probably continue using it as is. It would be nice for Java3D to continue developing but for us it's not essential and certainly noone here has the time to devote to developing it ourselves if it went open source. More important is the continued existence and communication with the java3D community. The help from numerous individuals has proved invaluable and I hope I've sometimes been able to return the favour. One of the big attractions with Java3D was the level of support being offered by other users and I certainly hope that doesn't die out whatever happens to Java3D.
