I don't know anything about win98 and jre1.5
but for JBuilder (i use it) there's some trouble, yes, if you use an incompatible version:
the JB2005 (JB v.11) runs with 1.5, but not older version (even with some patch)

WinXP                OK
Linux (RedHat)   OK

I use JDK 1.5 and J3D 1.3.2 on my system all the time - it works
perfectly well.

One thing you might need to do.  If you install a new JDK or JRE, then
you must re-install J3D into the new Java install.  The J3D install
loads DLLs and JARs into the new Java install folders.
