Just a couple of questions before i give my opinion, I'm assuming that at this stage, adobe reader doesn't give any output at all, even when accessibility options are set? if it did, then you could just export them as text files. Secondly, are you using GMail? if you were, they offer an option to view PDF atachments as HTML files. Thirdly, couldn't omnipage just import the PDF files? i know that option's available in version 17? and finally, if the omnipage isn't an option for you, you could perhaps try PDF to word converter.
