An inelegant solution is to alt/tab to the first window you want and allfocus to fall on that window. Then alt/tab to the other window you want to toggle between without focusing on the interim windows. Allow focus to fall on the second window.. This essentially creates this pairing as the last two windows you opened and will be the first two to come up when alt/tab-ing. You have to focus on the window in order to not continue in the chain of open windows.
