I've encountered that a few times, but I usually just power off the
device by holding the home button, and when I power it back on, there's
always a new update waiting.  Once I update, it's back to normal.  

I just figured it was my server (which updates itself at 3:00 AM with
the latest release) being out of sync with the remote.
