Can you try to run the software with the the jmol vecmath package?
Perhaps rename the .jar file so that the Java3D version doesn't get loaded
first ...

Clearly we need to be able to run with the latest version of
javax.vecmath. (In fact, I have wondered about upgrading the jmol vecmath
to a newer version.) But it would be useful to know if this is part of the
problem.
