So you're saying that the color part is an entirely separate command?

This is not connected to Condor.  It's for the BioMagResBank 
(http://www.bmrb.wisc.edu/).  We're already using Jmol, but I'm working 
right now on adding visualizations of distance restraints (in proteins, 
etc.).
