Things worked for me in 10.3.8. If you are upgrading, there are several issues to beware of, in addition to the normal check disk and repair permissions. You may find after the update that java does not work. if you type java -versions in the terminal, and you get a "segmentation fault" error, you need to install/reinstall the 2005-02 security update. That seems to solve it. There are also some third party hacks to safari, which if installed, will cause you difficulties. I had both problems, but on different machines. Some people have had to reinstall the latest java update as well. That information is all available on Macfixit and Macintouch.

according to my data for 10.3.8, and to Philip's recent email that it works in 10.3.9, maybe I'll just upgrade? now *none* of my Jmol material is working correctly in Safari, except local files. :-(
if you are really keen to track down the trouble, I'll help, but it appears to me that Apple broke something in 10.3.8 that they fixed in 10.3.9...
