When you go to the Ramachandran "data frame" Jmol remembers where you rotated that frame last time you were there and does the rotation/centering for you. Displaying multiple frames makes that ambiguous, and I suppose I have it set to ignore the data frame orientation. I think I can correct that. But that makes sense, what you observe.
