Is there also an error message in your IIS server logfiles?

If not, Jmol might be looking at the wrong place.
(Have you checked if the filename/URL shown in the error message is
correct? Which Jmol version do you use? Do you use the signed or
unsigned applet?)

Can you download the file if you enter it directly in your browser?
If yes, your changes in the server configuration are obviously working.

It would be good if you could name an URL for testing.
