how exactly did you get this?

Use Jmol menu to start model kit mode; select new to load methane; select N as substitution atom; click methane carbon.

If it helps, there has been an ongoing issue with AHx in Jmol before the model kit. I called it to your attention a while back, and you indicated it was realted to Jmol defaults. The issue was that if you delete all the hydrogens in AHx, then you cannot do an addHydrogens. Actually, Jmol use to lock up if you tried it on CH4. Since my original note this issue became erratic, so I did not bring it up because symptoms were not always reproducible. I don't knw if this is related to what I'm seeing above. Interestingly, SMI23D chokes on CH4!

On the other issues, the scripting hooks were the really important point. The menu load is not that big of an issue.

2) In conjunction with the above question, is there a scripting hook to turn this feature (auto bond) on and off?

3) Generalizing the above point, do you have a list of model kit related scripting hooks (set commands) to control some of the menu features with external links or buttons?


They definitely are just script commands. The listing is pretty easy to read. It's in <http://jmol.svn.sourceforge.net/viewvc/jmol/trunk/Jmol/src/org/jmol/modelkit/modelKitPopupResourceBundle.java

All the menu items of the form "assign.....P!CB" correlate with the script command

set picking assign.....

The rest are listed below that in an array. Ignore "clearQ" -- that just tells Jmol to reset the menu items that have question marks in them.


4) Is a model kit load menu similar to the Jmol load menu command a possibility?

eventually, maybe. Not right now.
