If what is happening is that when deleting the old Payee, any Reports using it are not pointed to the replacement Payee, that is a bug. (Please confirm that when you delete these Payees, you are asked for a replacement.) Ir also seems strange to me that after removing the Payees, if there are Reports which still refer to them, that is not flagged by the Consistency Check. As you suggest, this probably started by deleting Payees. It may be that the creation of a missing payee is relatively recent, which would also imply that the check for that case was also recently added to the Consistency Check.
