Can you make it occur with an empty, new test board? Basically, tell us how to reproduce the problem *exactly*, even if that means sending us a *.brd file to reproduce it. If we cannot reproduce it, we cannot fix it.
What I would do as a developer is compile pcbnew with debugging on, then run the program under a debugger, normally that will trap the bug at the offending line.
