Yes, the window positions comes under X from the window manager.
I'm no expert here, but I know that it depends on the wm if the position
retrieved includes the frame or not. This is a small problem. The big problem
is that setting window position depends on the wm too and it seems some wm
handle this inconsistent. So a get and set can move the window. The gtk1
suffers. The gtk2 has some built-in heuristics which fixes the problem for many
wms.
