I think David meant a performance tool that would help identify the performance problem.
First, the 2nd run went faster due to disk I/O being satisfied by MDC. Your FTP is CPU constrained, so if two sides of the FTP are on the same CPU, then you have half the throughput. Move one of those FTP ends to another server, you have more CPU to focus on the FTP. This is VERY VERY easy to show (i've seen this exact scenario more than once) with proper performance tools.
