/boot has to be within the first 1024 cylinders, for the older versions of lilo.

Obviously. The MBR is read first and it has only the MBR of win98 on it.

There sure is. Heres what I suggest:
Download the latest version of lilo using windows.
Boot into Linux from a floppy disk (you did make a boot disk, didn't you?), copy the 
lilo files to linux, reinstall lilo and install the new lilo on the MBR.
Remember to put LBA32 in lilo.conf and remove linear from there. This is documented in 
the man page anyway.
