Do you have the correct FS drivers compiled in to ther kernel or as
modules?
Changing lilo.conf is usually as a result of a kernel recompile...
Check if the new kernel has vfat/msdos support in it.

The MBR is in the first 512 bytes... and I am unaware of anything that
makes LILO exceed that limit.
Try booting from the CD kernel image with your root partition.
Then try mounting the fs.
The last resort is to use a DOS floppy (with fdisk in it) and after
booting DOS, run FDISK /MBR to restore the DOS boot sector.
Since you say your files are in a FAT16 Partition, you can then make
copies of the files you need to recover and then correct your systems
state.
