This is a bit confusing. I am assuming that you have a  20mb  HDD or
more, which has a 4 GB Primary followed by a  HUGE  extended,  which
has been broken into further extended-logical partitions.

Your problem arises from the facts:

a) Your MBR is still NT (since grub is installed on the  1st sector
   of the boot partition (i.e. the boot sector of Extended).
   
b) Even if you change your bootable partition, things will not work
   from there since BIOS will still lead you to the MBR  which does 
   not take you to a valid NT boot process.

c) The easiest solution for a dual boot at this stage  would  be to
   forget grub/ LILO and dual boot through NT boot.ini file. If you
   are not aware of the process have a look at:

d) Alternatively, you need to put  grub on  MBR  and  set boot info
   correctly.

It is not a good idea having a primary bootable  OS  totally  on an
extended logical. Since there is a physical gap between  the actual
/ device and the extended boot record, an error may have been sent.
If your Extended partition is /dev/hda4, and your root partition is
at /dev/hda6, the boot record would be written at /dev/hda4.

Dead right. This is NOT a 1024-voodoo problem. That  is  only  with
older LILOs and older BIOSes.

In not putting grub on MBR. No harm done yet.  Do a dual boot thru
boot.ini file. If you have more experience on M$ than Lin, then it
is likely, you will find this easier.

your directories, you can  delete all the files  produced by 
untarring with following: rm -rf $(tar ftz package.tar.gz)
