Of course, the dot-files (especially the shell profile scripts)
might look different in each distribution. However, carefully
tweaking shell profiles tailored to your requirements should
help.

Regarding dot-files and dot-directories created by other apps
like mozilla, opera, gnome, kde and so on, I haven't yet faced
issues while using Slackware+Debian+FreeBSD sharing my /home
directory. Infact, I find them more convenient as my
profiles/settings/themes/desktop remain consistent across these
distros/platforms.
