It's hard to tell what's really happening, since you posted those 2- or 
3-line extracts from the system log without any surrounding context.

For example, in your initial posting you mentioned that the "not running
at top speed" appears when you shut down the computer.  So for the two
seconds it takes to shut down, the drive won't be running at its top
speed.  How is that a problem?  You don't use it while shutting down
anyway.

You mean, is "a default configuration is being set for the drive"?  I
should think so.  If it wasn't, you wouldn't be able to use the drive at
all.

As I recall, in one of your messages there was a line saying that the
device had only one configuration.  So there's not really much of a
choice; I don't see how you could usefully change it.

It's hard to be certain, based on the tiny amount of information you have
provided, but my best guess is that you don't have to do anything at all
and the drive is already running at its maximum performance.  If you want
to find out for sure, see what's listed in /proc/bus/usb/devices.  (You
said before that you would post the contents of that file, but you never
did.)
