I just completed some computer upgrades this weekend, involving a move from a Pentium 3 chip to an Athlon 1800XP. I've got a couple of case fans in there alongside the fans belonging to the various system components.
Do some experimentation as to where fans are placed. Right now, I've got my front case fan, which takes care of my PCI + AGP stuff, a fan on a disk bay with a temperature sensor to take care of my faster two hard disks, CPU fan, and two fans in back. I'm also still pretending it's summer. Since my desktop is out of commission (blow hard disk), I'll be removing a few of these, and I don't see that my temps will really be any different.


I haven't really dealt much with Athlons in the past, so, I ask you, beyond what temperature should I be getting worried? (According to the motherboard's temperature sensors the CPU temperature seems to stick around the mid 40s to upper 50s [degrees Celcius] and the case temperature is generally about 5 degrees lower).
You get that much variance? I could see staying in a mid-40's to lower 50's range, or even mid-50's to upper-50's during the summer. Do you have a temperature sensor on the CPU fan?

BTW, my CPU temps right before the hard disk got lost ranged between about 29 C and 35 C, and the system hung around 23-29 C. Shows what spending large amounts on your heatsink (I've got a Swiftech MCX462 + Panaflo fan) and on your case (Antec SX1240-plenty of airflow in a 26.4" tall case) can do for you.
