I do not think that personal opinions should have anything to do with how we
create websites. Some people like a website blue, others red. Whether you
hate sites that open new windows is irrelevant. What is important is to make
a website as user-friendly as possible. 

Now you could say a website is not user-friendly because it opens a new
window on your desktop. In most cases I agree with you. However, there are
cases in which opening a page in a new window is extremely important to the
effectiveness of the users. If a user cannot successfully complete a task
because a link just deleted everything they typed into a form: that is
terrible and should never happen! If you are unhappy because a new browser
window just opened, that is an annoyance, but no more than that.
