Could you remove the unwanted content from your 2003 site, upgrade to a new instance of 2007, then export from the new 2007 instance to your preferred 2007 instance???
Or Just upgrade to a new instance of 2007, then export from the new 2007 instance the subsites you want to your preferred 2007 instance???
