My understanding is that the server kernel includes modules for different hardware. I've also observed that the server kernel uses the deadline elevator while the desktop kernel uses cfq; either should work fine, although cfq is probably better for a desktop environment, including ltsp. I don't forsee any issue installing a full ltsp environment on top of the ubuntu server kernel. If you're worried about it just install the desktop kernel. You can have both, just use grub to choose which you'll boot into.
