it was in fact easy to make the installer silent if requested. I uploaded the new installer version
here:

Please test and report back.
Todo:
- check how MiKTeX can be installed silently
- fix the JabRef installer to run silent if requested
I could furthermore reproduce the bug that the start menu items were deleted on uninstall. This
happened indeed only if LyX was installed silently before.
