I tested the same with LyX-2.0.7-Installer-4.exe now, also with success.
With LyX-2.0.7-Installer-4.exe I also tested the integration against MikTex.
First I installed the basic MikTex 64-bit installer, and then intstalled
LyX-2.0.7-Installer-4.exe silent with /S. It worked very well, the installer
started up automatically MikTex's packet manager in batch mode, and installed
all necessary components. Great!

many thanks for your feedback. Good to hear that silent installations now work fine - also in
combination with MiKTeX. The only thing that does not yet work silently is JabRef. I will fix its
installer after LyX 2.1 is out (I don't have time before).
