Sorry for not reporting back, I tested LyX-207-Installer-2.exe, it worked 
perfect, now I can install and uninstall unattended with the /S-switch, and all 
the other icons is still there in the Start Menu. But a forgot to report back 
:-( 
  I tested the same with LyX-2.0.7-Installer-4.exe now, also with success. 
  With LyX-2.0.7-Installer-4.exe I also tested the integration against MikTex. 
First I installed the basic MikTex 64-bit installer, and then intstalled 
LyX-2.0.7-Installer-4.exe silent with /S. It worked very well, the installer 
started up automatically MikTex's packet manager in batch mode, and installed 
all necessary components. Great!
