Can you run chktex from the command line of a shell? First make sure
that chktex runs at all!

This should be your executable file.
Put it either in a directory on your PATH-Variable or add that directory
to your PATH. Normally, executable are supposed to be in /usr/bin/ or
/usr/local/bin. Is the executable-flag of that file set!?
Alternatively, you can edit your lyxrc-file in your HOME-Directory and
specify the full path to the chktex-executable.
