I believe there are some plans for LyX to export bbl files. In the meantime I suppose the script will work but you have to set it up manually. Note that I have no experience doing this, but see http://www.lyx.org/trac/ticket/4624 (note that any comments regarding the implementation should be posted at http://www.lyx.org/trac/ticket/8710).
