Out of curiosity, did you just copy the Thunderbird folder, or did  
you also get the profile in ~/Library/Application Support/Thunderbird  
as well? The Thunderbird folder in Application Support holds your  
user profile information. Inside is a file called profiles.ini. It  
appears the user profile controls what messages appear in your  
mailbox folders. If you did back up your user profile, move that  
profile back to the ~/Library/Application Support/Thunderbird  folder  
and restart Thunderbird. Hopefully, it will recognize you again and  
show your messages.
