Actually the terminology (photosites, effective pixels and total pixels) 
has been in use for some time now (output pixels excepted).
Most manufacturers are using the effective pixel count for the 
advertising. They are actually advertising using a useful comparative 
measurement.
To try to answer the question you are asking though, think of photosites 
as being the input dots on the sensors and pixels as being the image 
output dots in the file.
