Full-screen apps don’t go full screen unless you want them to, and they have to be written to support it. Very few programs support it now and those are mostly Apple programs--Safari, Mail, Pages, etc. (The new version of BBEdit has Lion full screen mode.) All program windows work as in Snow Leopard, unless you want full screen mode. The newer apps written for full screen use have a menu item under to View menu to go full screen, or the key command control-splat-F.
