When you say you closed Amadeus, did you Quit the app (command-Q) or just close the document window? Closing all the documents usually doesn't actually close the app.

So bringing up the Mac today I had Amadeus open at start. I went first to the dock to see if the checkbox Tim mentioned was checked. Nope.

Then I went to System Preferences and tried Alex's method but the only programs listed there were iTunes helper and DropBox.

All righty then. I closed Amadeus and will now restart the machine to see what happens if it's not left open when I shut down. that may be the answer.
