I am SUCH an idiot! The other day I turned cursor tracking off while adjusting 
audio settings, and I never turned it back on! I think turning it on has solved 
my problem. Thanks for the ideas anyway - I got a whole bunch of fixes in 
iBooks permissions while doing a repair, so it was good to do that.
