Yes see color specification for ways you can specify color in IM
http://www.imagemagick.org/script/command-line-options.php?#fill
For example...
convert -size 1x1 xc:'rgba(200,100,75,.5)' pixel.png
will create a redish orange png with a 50% transparency.
