How did you remove flags, if M crashes at start?
You would need to provide us a trace of the calls that M does to the
server. Please enable 'Debug server and mailbox access' in the
'Miscelaneous' tab of the 'Edit' -> 'Preferences...' menu. Fill-in the
location for the log file just above, and send it to us (please check
there are no passwords in it. I think they are hidden, but one never
knows...).

Yes, but this is a little bit tricky. Create a new folder where you want
to store your sent mails. In the 'Compose' tab of the preferences,
change from SentMail to the folder you've just created.
You can then move your messages from SentMail to your new
folder.
You may then try to delete SentMail and rename your new folder to
SentMail. But I've never tried to modify the SentMail folder, so it may
not work.

Of course this should be done (and for a full hierarchy of folders,
instead of one by one), but I haven't had time to do it... :(

You do not need to write a plug-in, but the solution that I propose
below may be a little disruptive. If there are not too many possible
values for the 'To' and 'Delivered-To' headers, the following should
work.
Create a folder where you automatically move (or copy) all the incoming
messages that have some specific 'To' and 'Delivered-To' values. For
this folder (and this folder only, so Folder->Properties rather than
Edit->Preferences...), change the default reply template ('Compose'
pane, 'Configure templates...' -- the last item). You can then include
the message you want in your reply.
Note that this does not make an automatic answer. But this does
automatically insert the message if you answer to the mail.
