To do these operations you must have your data in native TAB files. MIF/MID is really just a transfer format and can carry bad (or out of spec) data as much as the next format. The problems you are experiencing with clipping, buffering and combining may be eased in the next version of MapInfo Pro. The last I heard, the topology management rework was still appearing in the next release.
