The cheapest version of the Epiphan can only deliver 5 fps at a 1024x768 resolution. Higher resolutions have even more limited frame rates. I believe that's the issue you are observing.
Re. the card working "well" (i.e. faster) at the beginning: well, I can just assume there's some internal buffering somewhere, but since you are trying to extract frames faster than the card produces it, finally you end up consuming frames at the same rate the card produces it.
