These areas are easy to reach with a spot welder and not readily seen
unless you climb into the boot, so I would spot weld a piece of replacement
metal under the rusty section, if it's only in the channel itself, after
cutting out the rusty pieces.   Don't glue the rubber seal back in he
channel.   Glue a new seal around the boot lid, about 20mm further out from
the channel. The right seal will keep most water out but still allow any
that gets past it to drain in the channel without getting in the boot.
