Yep I agree with Richard - this was how various rust spots where fixed with my car. Also, depending on where the rust is in the channel, perhaps you can source some replacement channel of a wreck to weld in? Depending on the area I think I may have some?
I also recommend relocating the boot seal to the location Richard suggests. I was suprised how much mud had accumulated under the seal in its normal position in only a couple of months after my restoration, waiting to re-rust out the channel. Although taking some time (and swearing) to glue a new seal to the underside of the bootlid, the system is maintenance free for stopping re-occuring rust: mud buildup washes away with rain. Worth the hassle.
