In newer BIOSes I've seen selection for bus type as the default to use 
for looking for a videocard device, such as "AGP" vs "PCI" -- it's a 
simplistic hope, but maybe you ran into something similar and the 
default setting is something else than PCI-E.

The manufacturer of the motherboard often have notes concerning what 
the new BIOS versions fix or what new features they add.  There are 
sometimes fixes that aren't listed in those notes, but they're good to 
have a read through anyway.
