I do not have a solution to your issues, but FYI I use the debian
distribution (testing/unstable) with both MIPL2 and NEPL with success.

I had a look at some of the files.
There is something in mip6d.conf that seems wrong to me:
MnHomeLink "eth0" {
HomeAgentAddress 2001:660:3203:1012::beef;
HomeAddress 2001:660:3203:1016::5/64; }
Home Address and HomeAgentAddress should belong to the same
link: 2001:660:3203:1012::/64
HomeAddress should be 2001:660:3203:1012::5/64;
What I found strange in the ifconfig output, is that eth0 has
two auto-configured IPv6 global addresses: one for
2001:660:3203:1012::/64 and one for 2001:660:3203:1016::/64.
This is as if the MN received RA for both prefixes on the
foreign link.
If the address 2001:660:3203:1012:203:47ff:fefb:1fd is really
auto-configured, MN should have removed it when it moved to
the foreign link.
Last thing, you use a Debian distribution, so maybe you
encounter the same problem as Leif Buch-Pedersen describes on
the ML. He also have an issue with BUs not being sent.
I should install a Debian myself to check this.

FreeBSD 5.4 with kame/shisa for HA and Home Access Router (same
machine).
Debian with patched kernel 2.6.15 and mipv6-2.0.1 for MN.
Some more things that could help are:
- A trace of ifconfig on MN before you start mip6d.
I attached to this mail a screen snapshot of ifconfig.
- An ethereal capture on the MN for the following
events:
- unplug your MN interface
- start ethereal in promiscuous mode
- start mip6d on MN
- plug ethernet cable
- wait for while (ideally until the router sends a
RA)
- (or even better until HA sends the
BA)
- stop ethereal
- A trace of mip6d execution during the above operation.
I attached to this mail the screen snapshot of mip6d and
the ethereal
capture.
