Hi, I receive the error "Path = ... : Command not found", too, but everything runs fine anyway. I set my PATHs on every SGE machine by a bash.profile .
Anyway, as you receive an "uninitialized value" message, maybe the input for this step is empty. Did you check the input of the alignment step and whether everything ran okay on the previous step?
