My experience is that it's very helpful to add such comments (or 
\barNumberCheck) in the input file when first entering the music, if you 
are in a situation where the original version that you use the input to 
your typesetting has bar numbers. However, if the original doesn't have 
bar numbers, then there's little use adding them in the input file. To 
navigate while updating syntax or fixing typos or articulation, it's 
easier to use point-and-click, for example.
If the original uses rehearsal marks, then obviously you instead specify 
these instead in the .ly file, which serves a similar purpose while 
first inputting the music (in such a situation, I would clearly not use 
the \mark \automatic feature).
To conclude, I don't see any reason to give a general guideline except, 
possibly, to hint about the two choices I just mentioned.
