In fact...is there any chance you could try the latest code from 
http://www.mvpmc.org/~simon/repos/mvpmc.git? It's available as a 
compiled dongle at http://www.mvpmc.org/~simon/dongle.bin.partial-jit

No need for any command line options, this disables the half of the JIT 
code which I suspect is causing your problems (whilst giving a command 
line option of --jit-sync to re-enable it), but leaves in the bit which 
tries to bring audio into sync after a seek.
