I used TheBrain for a long time, and can remember how much
I liked it when I first got it.  As the material I was organizing
built
up, though, I found that the screen was much too crowded and
it became less appealing to use.

About two years ago, I started using Topicscape (topicscape.com).
It has all the connection flexibility of TheBrain, and the ability to
centre around any node, but it makes a landscape of your
thoughts and it overcame the crowding problem by a sort of 3D
presentation with zooming.  You get familiar with where you
are by recognising the scene.
