Reasonable observation.
  I agree about hidden tasks as it is really confuses when it is
impossible to determine whether task is hidden or not in To-Do list.
  As option it would be possible to use another checkbox icon for
hidden tasks (dotted instead of solid).

  But I would allow custom formatting override projects' blue color.
